Baseball question

In an high school baseball game last the home team was batting with only one out with runners on first and second. The home plate umpire kept stating that there were two outs. So when the batter flew out to left, the runners, believing the umpire, took off. After informing the umpire that there were only two outs night (confirmed by the base umpire) the visiting team was told to return to the field, but the umpires aloowed them to appeal to second base claiming the runner left too soon.

What should have been the correct call on this mess?
 
that's a tough one. I would guess that once visiting team left field, that would have negated the opportunity to appeal runner leaving base early.
